A lot of these answers are just non canon. I don’t think we ever got any quotes from Zeus and the rest of the Olympian gods explaining what they thought and who these primordial gods were. They are shrouded in mystery and that’s how it was in their stories. Not much details and they simply weren’t brought up in conversation much. Not much reference about them or interference when Zeus was fighting his dad cronos and changing things around.

Zeus understands the fundamentals working of the universe and the importance of night, the safety and terrors that come with it. The fear stated is more of respect like how a son might fear being spanked by his mother even though he could overpower her. You should also consider that the only source that says Zeus feared Nyx is Homer's Iliad, which is a poem, not a direct traditional view of mythology.

It becomes even more weak when remembering that it was Hypnos who said that to Hera, thus the story might not even be true.

But even if we were to think of their theoretical battle, Zeus does have ways to defeat her: his thunderbolts could harm chaos, who is an even greater primeordial; and Harpe, a sword-sickle that was used by Kronos to castrate Uranus, a primeordial.
